Twilight is a Mary Sue because she has no flaws and is more powerful than the rest of the cast, save maybe the other princesses. She's also boring and uninteresting.

Additionally to my comment and what Ambris said already. More powerful then the rest of the cast? Yeah, in Magic power. That’s her talent. Her friends have plenty of strengths that the others can’t do. Rainbow Dash’s Sonic Rainboom could be considered OP. Is she a Mary Sue? Fluttershy has a Stare that can subdue everything except a crazy Draconeqqus. Is she a Mary Sue? Pinkie has the power of cartoon comedy at her disposal that not many others use in the show. Is she a Mary Sue? No. None of the Main 6 can qualify.
